In case I have a system with ( P P S ) boundary condition, how can I deform it in z direction, i.e. non-periodic direction, ? As you may know, fix deform doesn’t work in this case.

of course not, because it doesn't make sense. you have to explicitly apply
forces.

You can use fix move command or change_box.
