C(0) is just the zero time flux correlation i.e. the square magnitude of the flux averaged over time. It converges fairly quickly in time so you can just (a) equilibrate the system you want to examine and then (b) run a short simulation to get < J(0). J(0 > == C(0) and then using this info © set up the final run to estimate the transport property you are interested in. It is wise to over estimate N_c by using a value in excess of what eq B1 will give you (1.5 x should be very conservative).
