Hi

I would extract only same atoms from .trj file and save a single file every TIMESTEP

in particular I save the list of coordinates of N and all Si

How I could fix it?

I assume you still have the data file (or create_atoms command) that you used to run your LAMMPS simulation.

Define a group of atoms you are interested in using the “group” command.
Load the trajectory file into LAMMPS using “read_dump” command.
Write the trajectory file using the “dump” command together with the group of atoms you defined earlier. (not “all”)

The new trajectory file will only contain the atoms you care about.
Hope this gets you started.
