both of your questions have nothing to do with LAMMPS specifically,
but are about MD in general. also, there are no simple
do-this-not-that" answers to them. rather than posting them to a
mailing list, you need to study the relevant text books and published
literature and also discuss with your adviser or more experienced
colleagues.
