​this is really a topotools question and thus should be asked on the VMD-l list.
when you do that, please also include additional information that allows to reproduce the issue, since it is not at all clear to me what a “redundant” bond is and how it came to be. most likely, there is a mistake on your side where you are feeding VMD bad data and/or are making a mistake in the VMD scripting. when outputting a LAMMPS data file topotools will simply use the data THAT YOU HAVE PROVIDED. ​so it is only a topotools issue when you provide correct data and then the data file is incorrect.
but - again - this is all a VMD/TopoTools issue and thus should be discussed on the appropriate mailing list, which is not this one.
