I want to model blood brain barrier (BBB) and simulate nano particles crossing from BBB, is lammps the right choice for me? ( i have found papers that did this but they used Spartan)

you are asking the wrong question here. whether LAMMPS is applicable does not depend on your specific application but rather on what specific model and parameterization and similar you want to use for modeling your project. once you know the answer to that question, you can check with the manual, whether that kind of modeling is supported by LAMMPS or ask again on this list.
