Is it possible to identify two or more groups using a single customized fix command or can only one group of atoms be used?

Only one group can be used with a fix. However, you can group two or more groups into one group (by group command union style) and apply your fix to this unified group.

When you say “customized fix”, if you mean
you are writing your own, then you could define
as many groups as you want as arguments to
your fix.
