pair_style lj/cut

Hi;
I created a wall with a cylindrical pore in its center (the pore is
introduced in the wall by simply removing wall’s particles that are inside a
cylinder in the center of wall)
and i want to simulate polymer translocation through that pore.The
pore-monomer interaction should be modeled by a LJ potential. After creating
wall with pore,could i change type of particles that form the pore in order
to just interact pore’s particles with monomers of polymer?

that is up to you and what your model is supposed to be like.

in principle, everything always interacts with everything.
but some interactions are weaker than others and at some
point it is not worth considering them, if you only want
some degree of approximation of the absolute result
(hence the use of cutoffs). so there is no "one true answer"
to your question.
