400 ps is a pretty long simulation. I am guessing because your graphene sheet is not constrained in the z direction it has wandered out of your simulation box. Do you get a lost atoms error? Try changing your periodic boundaries to pps and that should fix it. Either that or put in a fix to zero the COM velocity in z so it doesn’t drift.
