There shouldn’t be a thermostat for the diffusion run as it alters the equation of motion hence affecting the Brownian motion that the diffusing species is trying to establish. That could be a reason of small diffusivity. Whether 10 ns is long enough no not depends on the accumulated MSD which I guess was quite small from your run.
