In what units is stress(components) given?
I see explanation for fix_flux, but not clear for other. If I use metal units, will ATC stress output the same(bars)?
And what is "stress magnitude" in text output? total pressure?
I see this parameter in paraview.

If the AtC package follows the LAMMPS
convention, then all its outputs
should be consistent with the units doc
page and the units you specify in your
input script with the units command.

yes, ATC outputs quantities in standard/appropriate LAMMPS units (which are converted from the consistent mass, length, time, temperature units used internal to ATC).
