I have one more question, though I am not sure that this is completely adequate for the topic. My granular system consists of hybrid particles that are fixed as rigid bodies by fix rigid/small mol (8 overlapping atoms in a body). How can I check if my rigid bodies straddle periodic boundary correctly. Max distance from body owner to body atom is less than neighbor skin, there are no errors during simulation. But when I visualize my system in paraview I see disconnected atoms near the boundary. Could this be a sign of an error, or this is usual situation?

depends on how exactly you export/import the coordinate data.
if you do output wrapped coordinates (the default), you will see what
you describe.
you can output the rigid body center of mass location through
accessing the global array that is computed by the fix. see the
paragraph near the bottom of the fix rigid documentation page for
details.

only you can answer that question, since you know how your are doing
it. i already told you how to verify the COM position of each rigid
body. there is not a lot, that i can tell you beyond that.
