I want to build this kind of model from the picture,the lower part is from data file,I want to build three part ,the lower one ,the cone,and the final simulation box,however,the final box is just the lower one,how could I build three parts just as I described?

Assuming the cone is also made of atoms, then the simplest
way is to build a data file containing all the atoms, and defining
the simulation box you want. If you have the two sets of
atoms in two files currently, then you’ll have to merge them.
The Pizza.py toolkit (data tool) can be used to do that if you
know a bit of Python.
