Thank you for reply Axel.I have changed the timestep .Is it okay if I wait until it equilibrates to 300K and the I apply stress by increasing the timestep ? Does it effect the result I get ?

of course! if you use an unreasonably large time step,
then you won't integrate your equations of motion
well, and your research turns into a computer game:
nice to look at, fun to play, but no deeper meaning.
