This sounds more like a question of how to plan and execute your research rather than an issue with LAMMPS. You most certainly need to talk with an expert of your area of research and not with people that are familiar with how to use LAMMPS and resolve issues about syntax, compilation, installation and execution.
Besides, what kind of help can you expect if your only information are two pictures where you say you want one to look like the other? You don’t even say what they show, the axis labels of your “bad” plot are not in English. Also, there is no information about how to reproduce what you are seeing, only some rather vague statements that are meaningless to somebody that is not a domain expert.
