Is it ok to use a particle with mass= 1 g/mole(i.e.,proton), considering quantum effects?
If such a case does not give good results, is there any lower limit on mass ?

LAMMPS is a classical MD code. You can set the mass to whatever
you want. Whether that’a a good model for tiny masses is up to you
to determine.
