I had also noticed that in most of the cases people considered periodic b.c. in the direction of heat transfer. But I have some simulation results for gold nanowires with free (shrink wrapped) bc in the direction of heat transfer. Thermal conductivity calculated from MD study is well comparable with the bulk thermal conductivity.
