FYI, you are not making it very compelling to respond with an on-topic
answer. a) you are limiting yourself to a very narrow area of
research, b) your description hints at having limited experience with
MD yet requiring a lot of effort to help you.
please realize, that there is not a large number of people just
waiting for you to ask them how you would have to do your research. if
the answers were already out there and easy to convey, you would not
have to do research on it.
also, your description mixes technical details with conceptual issues.
for example, before even thinking about discussing technical details,
i would study the published literature, if there has been some
research done already on the kind of system you think about and
looking for the kind of answers that you are looking for. i don't know
anything about your field of interest, but it reeks of time scale and
length scale issue and thus requiring a *lot* of experience in setting
up meaningful simulations.
i think you would be best advised to discuss with your
adviser/supervisor/PI how to conduct your research, and possibly have
your adviser/supervisor/PI find you a competent tutor/collaborator
where you can acquire the experience you need.
