I’m facing a problem with my NPT rigid body dynamics. My system contains a TS structure in N2 solvent molecules and I’m using neural network potentials. After a few nanoseconds (15-20 ns) it fails and reports NAN for the thermodynamic data. I visualized one trajectory to see what’s happening. Here are the three snapshots before and after failing:

What I’ve observed regarding this issue:
- I’m running a lot of trajectories at different pressures (from 1 bar to 500 bar) and T = 725 K for 50 ns. This problem happens randomly meaning that for some trajectories everything is fine and only a few of them fail. I use Packmol to generate the initial configurations.
- It happens more frequently at higher pressures.
- It happens less frequently for bigger boxes.
- I read here that for rigid body dynamics a small timestep is required. I tried a timestep of 1fs, but did not solve the problem.
- I also ran it in NVT, but the problem persisted.
