Again, put in some "wall" atoms that cover part of
that boundary. They could be frozen atoms in a layer
thicker than the cutoff, so that mobile atoms on
either side do not "see" each other.
If you want an idealized flat wall, like with the fix wall
command, you'd need to code your own fix that only
applied that boundary condition over part of the y
edge, and allowed a periodic boundary.
