But have you checked whether you have the symptoms, that Aidan described and carefully visualized your trajectory and checked out the average number of neighbors during equilibration? Having a running simulation that completes, does not mean that it is physically meaningful.

The trajectory seems fine. During equilibration the average neigh/atom is 1355, but I am not sure if this includes the skin distance atoms. For a cascade of say 10keV, I assumed it was reasonable to be over 2000. The temperature is steady and the density is the same.
